My top PCI-E slot (2.0 X 16) there are 2 on this motherboard the X 8 and the 16 well the top PCI-E slot cannot detect a video card but if I put a video card in the second slot it will and I can boot into windows but I dont want to have to stay like this because I'll never be able to crossfire and I wont be able to have the max bandwith for my video card any idea's on how to fix this?

are you setting initial display as pci-e #1 in bios? try powering pc down,and clear cmos by removing mb battery for 30mins,then re enter all your bios settings,or power down switch off power hold power button down to fully discharge pc and clean the pci-e slot with a cotton bud and alcahol,then leave to evapourate for 5mins and try gpuGigabyte z77x UP4-TH F11c Modded Bios
